Story enrolled in Co. B, Tenth Tennessee Cavalry (U.S.A.) on October 26, 1863. Although not provided in his military record, a testimony given in 1873 indicates that Story, along with a fellow soldier named John W. Duff, were sent from Nashville by Military Governor Andrew Johnson to East Tennessee to recruit for the Tenth Tennessee Cavalry in the early fall of 1863. Story served as captain of the company until June 29, 1864 when he was promoted to major and appointed to the same regiment after Major John Parr's resignation. He died at the Officer's Hospital in Nashville on December 27, 1864 from a gun shot wound to the right lung he had received in the last charge on December 15, 1864 at the Battle of Nashville. According to his military record, "he was at the head of his regiment in the desperate charge near the Granny White Pike, five miles south of Nashville." He was married to Sarah Story.
